No you will be fine. You can turn off most check engine lights that may occur.

I've deleted many items/systems and mine works fine.
Hooked up the Accessport 2 weeks ago, does the gauge functions, and I downloaded Stage 1 maps and it runs great.
I haven't figured out yet how to do the CEL deletes.

to delete the CEL go on Cobb's website download a free copy of the Accessport Race( I Added a link ). after to get the program its pretty easy to figure it out through the menus on the top and you just un check the CEL's that you don't want.

remember that when you use the Accessport Race, you need to first open up the map you want to use (Stage 1 in Harley's case above) and then edit that map by unchecking the appropriate CEL's, save that revised map as something new, and then load that new map up to your ECU using the normal procedure.

The only hangup is if you get a dyno tune you may end up locked out of that map. I don't know of any way around that. I have Accessport tune on my STi. I don't know if tuners are flexible about that issue or not. It was a little surprising for me to discover when I tried to access it.
