Make sure the push rods are not adjusted too far out and that the pedal is allowing the pistons to return all the way.
Is the brake pedal hitting the cross brace in the foot box? If so, it's likely not releasing fully as NAZ said. I had to trim a bit off the piston rods to get mine to be fully released without hitting the cross brace.

Check the emergency brake to make sure they have released mine had a habit of sticking
I had to work them several times before they started working properly

Car is currently @ the body shop, how accessible are the adjusting rods with the body installed if I wanted to adjust down the road?

If it's just an adjustment, you can get at what you need through the top opening in the foot box. If you need to shorten the rods, you'll need to remove the master cylinders, which will be harder to do with the body on.

I had a similar problem with my car. I used the two piston calipers off a 2000 Mustang GT. I had good pedal but the car was hard to push. I know a guy who works at a ford dealership and he told me those calipers were prone to piston sticking. I took the wheels off and smacked the calipers with a rubber mallet and they turned fine. Stepped on the brakes and they stuck again. I replaced the calipers and all is good.
Purchased and un-assembled Mk3 in 2016. 5.0, Aluminum heads, Performer RPM Air gap, Quick Fuel 650 carb, BBK headers T5, 3.55 rear solid axle, Koni Shocks, PS with Hydra-boost. Also own two restored vintage Mustangs, two Model A fords, 1941 Chevy truck and several other hot rods.
