I have the mustang pedal box. The clutch pedal is way to high. And the brake pedal is also too high.
Is there any way to fine tune them? Or is the only fix an aftermarket pedal set?

Brake pedal can be adjusted with an adjustable master cylinder pushrod. Or add spacers between the firewall and the master cylinder. You can even make your current pushrod adjustable by simply adding a coupler nut to the center of the rod.

Clutch pedal can be adjusted several ways, but I used this kit (in a completed car) to re-clock the square hole at the top of the pedal.

Not all solutions have to cost an arm and a leg.

MK2 #3319.... On the road since 2002 with a lot of upgrades
Clutch could also be adjusted using a firewall adjuster
