Is it just me or does the manual only how to mark the upper door hinge? I marked the upper ones today but there is no way to get the ruler down and across the body\jam.
Is there some special way to do this?

If you think the lower hole is a pain wait until you get to trimming the door to fit, the door bracket frame, and the claw lock.
Put some super glue on the brass bushings for the hinges so the bottom ones don't fall out 10 times.

I followed the compound video, and the Eric Hansen videos. They walk through it pretty well and it made sense to my mind.

Thanks Bill, I watched these again yesterday and they helped a bunch. When I saw how he move the marks to the outside I was like Duh!
These are the first hole I have cut into the body...
As you can see from the last photo I have marked the lower spots as well. But I wanted to check a couple things before I started cutting them out.
And before anyone ask Yes, I did have protection on before cutting the holes.

The other advice I have, and I think it was in one of the videos. Start on the passenger side, you will do the job far better the second time (drivers side) and it will get used by you far more often.
